I am looking for fun stuff to do that isn't touristy in Manhattan and Brooklyn during the morning and afternoon with my Babe. He's from Brooklyn...but I would like to take him to places and have my own agenda to surprise him. Any ideas are greatly appreciated!

I have no idea what you consider 'fun stuff that isn't touristy' to be, but here are some suggestions . . .
Combine the Brooklyn Museum of Art (http://www.yelp.com/bi...) and the nearby Botanic Garden (http://www.yelp.com/bi...) for a full day excursion.
The Brooklyn Tabernacle (http://www.yelp.com/bi...) is worth a visit during Sunday services, regardless of your faith.
Take the train to Coney Island, grab a couple of hot dogs and fries at Nathan's, spend some time at the aquarium (http://www.yelp.com/bi...), walk along the boardwalk (no kidding, it's great on a brisk winter day), then have dinner at Gargiulo's (http://www.yelp.com/bi...).
Visit the Cloisters (http://www.yelp.com/bi...) in Manhattan, then have lunch at the New Leaf Cafe (http://www.yelp.com/bi...).
Have pizza at Grimaldi's (http://www.yelp.com/bi...), dessert at the Brooklyn Ice Cream Factory (http://www.yelp.com/bi...), then work off the calories by walking across the Brooklyn Bridge.
